We often see that Azure Update Manager fails because the same KB is being attempted to be installed twice during the same run.
This generates a lot of unneccessary alerts.
Q: Is there anything we can do about it, or is it up to the Azure Update Manager team to fix it?
I would suggest to open support case. Sounds like a bug.

You don't say. We might create a ticket if it continues, even though it's often not worth the time and effort.
Just for the record: We've had a Azure support case open since 21st of May with no progress whatsoever.
Derp: That case is about a different Update Manager issue. Kinda related though.
I can only advise you to escalate the issue with your account manager. I am not Microsoft employee or representative so I cannot speak about their support experience.
