I have one storage account and inside this storage account i create Azure File Shares.
On the azure calculator i can see there are 'Storage account' and 'Azure Files'.
Which one should i choose to estimate the price? Is 'Azure Files' on the calculator is refering to 'Azure File Shares' inside the storage account?

You have to select Azure Files when using the pricing calculator for estimating for Azure Files. You can't use Storage Account option for that. Yes, it is referring to File shares inside of storage account.

In the Azure files calculator we can select the Tier (HDD or SSD) but when we create the azure file share inside the Storage Account, the tier is Transaction, Hot and Cool.

Yes, it is referring to File share, it is just confusing the way they organize things. There are two Tiers, Standard (HDD) and Premium (SSD).
What you are showing in your screenshot is for creating file share on a General Purpose V2 storage account, which is why you only have options for Transaction optimized, Hot, Cool. This is Standard Tier.
For Premium tier, you need to first create a FileStorage storage account. Once you have that you can create a Premium file share, and most importantly after you create it make sure you set the Provisioned size to what you want because that is what you pay for.
The default provisioned size when large file share isn't enabled is substantial and may be more than some people need, resulting in surprise large monthly bill!
Here is example of new share on FileStorage account with large file share enabled:
In the screenshot above you can see it lets you specify the provisioned capacity upfront, which is different than when large file share isn't enabled, which doesn't give you the option upfront and defaults to 5 TiB provisioned capacity. That is why I said it is important to set the size after creating the share.
So, on the calculator the Standard HDD referring to Standard Storage Account, and Premiums SSD referring to Premium Storage Account?

Yes. For Azure Files, Premium is FileStorage (SSD) account, and Standard would be General Purpose V1 or V2 (HDD) standard account.
