I am rebooting an Ubuntu VM. The mysql process is failing to stop resulting in the system failing to reboot.

Welcome to Microsoft Q&A forum.
As I understand, you are trying to reboot VM and MySQL process is blocking.
Could you please let us know if the database if Azure Database for MYSQL, is the VM created via Azure Portal?
Please share any helpful screenshot of the Azure Portal for us to check.
